VEP是国际三大数据库之一的ENSEMBL提供的，也是非常主流和方便，它是基于perl语言的。

使用的重测路径下软件，自己下载人94版注释库，命令如下：

wget ftp://ftp.ensembl.org/pub/release-94/variation/VEP/homo_sapiens_refseq_vep_94_GRCh38.tar.gz

放在/TJPROJ6/GB_TR/reference_data/new_pip/Animal/Homo_sapiens/Homo_sapiens_Ensemble_94/snp_vep路径下。

使用方法：

/ifs/TJPROJ3/CANCER/share/software/VEP/ensembl-vep-release-104/vep --input_file pass_filter_muTect2.call.vcf --output_file pass_filter_muTect2.call.txt --species Homo_sapiens --format vcf --vcf --symbol --terms SO --tsl --hgvs --fasta /TJPROJ6/GB_TR/reference_data/new_pip/Animal/Homo_sapiens/Homo_sapiens_Ensemble_94/Homo_sapiens_Ensemble_94.fa --db_version 94 --offline --plugin Frameshift --plugin Wildtype  --dir_plugins /ifs/TJPROJ3/CANCER/share/software/VEP/VEP_plugins/ --pick  --transcript_version --assembly GRCh38 --dir_cache /TJPROJ6/GB_TR/reference_data/new_pip/Animal/Homo_sapiens/Homo_sapiens_Ensemble_94/snp_vep --cache /TJPROJ6/RNA_SH/shouhou/202205/MuTect2-test/bam

最终 pass_filter_muTect2.call.txt为结果，依然是vcf格式。与snpEFF类似。

结果路径/TJPROJ6/RNA_SH/script_dir/vep-test
